Does anyone has a fix to this? The only way App Store shows updates is when you remove the apps from deep sleeping settings and re enable them after you have updated.

It is normal as the phone is trying to adapt on your usage patterns, you might need to also change some settings like "sleeping apps" disable the apps you know but don't use, enable "adaptive savings" and/or power saving mode.
