Secure FolderOTPs have a very limited validity, and they are of no use once the time limit has passed, or if you have already used it. You shouldn't worry too much about it.
Some messaging apps have the feature to auto delete them for you after a user specified time period. Enable that under your app settings.

Secure FolderOTP is usually only valid for less than 15 minutes, and in any case, once you use it, it becomes useless.
In the Secure Folder, you only install the app, not the message storage. And if your phone is hacked, the messages can still be read from the notification area, even if your SMS app is installed in Secure Folder.

Secure FolderSecure Folder protects the apps installed inside it, and their data. Your messages are saved in 'Phone and Messaging Storage'. This app is NOT installed inside the Secure Folder.
Your SMS app only accesses the data stored in that app. That's why even if you delete the data of your SMS app, your actual messages won't be lost. But if you delete the data of 'Phone and Messaging Storage', all your messages and call logs would be gone.
So even if you install the SMS app inside Secure Folder, the data it accesses is still outside of it.
I don't know how Samsung Secures the messages data, but installing your SMS app inside the Secure Folder won't make it any more secure.
