No, files in the secure folder are not backed up anywhere.
Only one option is there, but I never tried, so I can not tell which files will be transferred. After transferring, you can backup it somewhere manually.
Steps:
1. Open Secure folder
2. Click on triple dot on top right -> Click on Settings
3. Click on More settings
4. Click on uninstall
Then the option will be available.

And make sure you not rely on this option because it gives fail error sometimes.. so take the backup first..
